There is a wrong way and a right way to do just about anything. As is the case with toilet installation. Most people (including plumbers) will put the wax ring on the bottom of the toilet flip it over and begin to set it down on the closet flange after that they shim the toilet up in a few spots to make sure it doesn't rock at all. The problem with this method is that you first squash he wax ring all the way down and then you install shins which lift the toilet back up a little bit which can break the wax rings seal! The proper way to install a toilet is to clean the flange of all old wax etc, remove the old flange bolts and install the new ones that usually come with a new wax ring or toilet purchase, then you set the toilet dry (no wax ring) check for level and shim the toilet accordingly, then remove the toilet again and apply the wax ring and re-set the toilet down upon the pre-placed shims creating a perfect seal that won't get moved again, then tighten the flange nuts to hold down the toilet (be careful not to over tighten!) then install cover caps and connect the supply line, lastly apply silicone/caulking around the base of the toilet and you are done!
